Sufficient Grounds (not sure if that's still there), Blondie's, Rasputin's, and Top Dog (although I never went to Top Dog 'cuz I don't eat red meat). Also Cody's Books (great place!), International House (and not of Pancakes!) and Cafe Med.

Your time at Cal bears a striking resemblence to mine, particularly freshman/sophomore year. :)
