I noticed that sometimes someone in a crowd or some other generic person is actually someone specific. Now I can't guarantee who a cartoon characture is supposed to be, but these are some I noticed.

The gag where Peter tells Congress that anyone not voting for war is gay (forget which episode): The Congressman speaking against war is Kucinich.

Jungle Love, the person to spank freshman Chris before Adam West is Gabe Kaplan from '70s sit-com Welcome Back Kotter.

PTV, at the beginning where bin Laden is making a videotape, one of the terrorists is Cat Stevens.

In the Fat Guy Stangler, one of the Fat Guy Assn. members when they are in that classroom is Louis Anderson.

Those are the ones off the top of my head. There are probably others.
