Seattleites! I will be visiting in late June!
Any suggestions on what to do other than Museum of Flight, Pike Place, Archie McPhee, space needle, perhaps Rick Steves' store, and the gasworks fireworks on the 4th?

1. eek. risky time of the year.
the "june gloom" usually ends after july 4.

but:
eat in the International District
rent a bike and ride out to golden gardens park
rent a kayak and paddle around lake union
rent a canoe at UW and paddle around the arboretum
frye art museum (FREE!)
see some rock n roll
leave town and go to mt. rainier

...and you're right about June. I may also suggest Ye Olde Curiosity Shop, a Mariner game (if they're in town), and the Aquarium. Don't miss the fried clams at Ivar's or Dick's burgers. If you've got time and a car, try Mt St Helens, Chuckanut Drive, Deception Pass, or the Olympic Rain Forest. And at some point, ride the ferry just for fun and the view of Seattle from the water. If you go to the Space Needle, go just before dusk so you can watch the lights of the city coming on as darkness falls - you will not forget it...

4. Tour of the Cedar River Watershed, quite a history there, incredible scenery and native art...
You must ride our awesome ferries to the islands, Canada, etc. Look online here to get a feel for it:

I don't know if that's what you'd like, but so many wonderful national and state parks here as well. Even in late June the water is still good and cold if you're up to playing in the water.

If you have limited time that is one excursion that can't be missed. If you have more than a few days I'd also suggest the cascade loop with stops in Leavenworth and Winthrop. And of course everything else you already planned as well. If you are interested in aviation the Boeing tour in Everett is more really pretty interesting. The museum of glass in tacoma is amazing

8. Make sure to take at least one ferry ride
It is too bad you aren't arriving about 2 weeks later. The Vashon Island Strawberry Festival is great fun. It runs July 15-17. The ferry trip from Seattle to Vashon is short but beautiful.

Plan a visit to the Burke Museum of Natural History and Culture (on the UW campus)Wolves and Wild Lands will be one of the exhibits featured during your trip. Consider the Ride the Duck water tour of the Seattle waterfront.

For a change of pace consider attending compline at St. Marks (Episcopal) Catherdral on Sunday evening. From the Cathedral web Page: Every Sunday evening at 9:30 p.m. in the Cathedral's nave, the all-male Compline Choir leads this formal choral service that is a Seattle tradition. An average audience of 500 packs the Cathedral each week for this meditative service.

9. Just pick up copies of The Stranger and The Seattle Weekly--
--to check for other community festivals. We are really big on taking advantage of sun and comparative lack of rain out here.

10. Take a ferry ride to the San Juan Islands.
Take a boat to Friday Harbor then visit the other islands(depending upon how much time you have) on the way back. The return trip is free.
