I'm sure it'll be quite easy to make asses of many notable self identified atheists. Though I think you'd be hard pressed to make a comedy out of a honest analysis of atheism. I know many of my fellow atheists make all sorts of wild claims and make atheism seem equally invalid as theism. I'm sure this is what they'll target.

If I had to guess I imagine the episode will look something like this as the show has gotten pretty formulaic in recent seasons.

Minor controversy in town will escalate resulting in division and polarization.

Mainstream celebrity atheist and theists will appear as characterature with exaggerated the attributes and behaviors that emphasize they are douches.

Once plot is resolved Kyle will probably summarize what should be taken away from the episode in the end but it'll essentially by the fallacy of the golden mean.

Though who knows Matt and Trey are wild cards and together are incredibly creative, I hope the episode is funny and meaningful.
