It's hard to really say. We aren't really totally sure of the Cylon motives. Is it just that they feel that one of God's commandments was to procreate, so they are leaving the remaining humans alive to learn how?
Now, my best guess of this is based on the original series, which is a big mistake to make using that as knowledge, but I'll do it anyway.
In the original series there were serious hints that the lords of kobol were the beings of light they encountered. The Mother Race. A higher, far more advanced physically and technological species. They were treated by humans as Gods, with names like Athena, Apollo, Zeus, etc. The humans therefore developed a polytheistic religion based on this mother race.
The Cylons in the original series were a robotic race that had rebelled against their creators and taken their name, much like the current series, except that in the original series the Cylons were a reptillian race. Man didn't make the Cylons. Still though they were led by an imperious leader, who had a very distinct voice. Later on the crew would encounter a rather...shall we say 'devilish' man by the name of Count Iblis. Baltar, who was with the fleet at this point, even made a comment about recognizing his voice. He turned out to be a demon. A devil. Satan. Call it what you will.
The implication here is that the Cylon 'God' is actually an evil higher being, while the Human 'Gods' are good higher beings. None are actually gods, but where the Human 'Gods' are extremely hands off, the Cylon 'God' is far more hands on.
So based on this background in my thoughts on the current setup, perhaps the Cylons are being led astray by this evil creature, in which case they'd call all the religions of earth false religions as well, most likely.
