"Mr. Obama".... At least that is the protocol I've always seen. Bush*, of course demanded that he be referred to as "The President" or "This President" all the time and the compliant MSM readily bent to his wishes.

Saying 'Mister/Mr.' verbally is different than typing out the word as 'Mister' instead of 'Mr.' FoxNews typed 'Mister Obama' on their screen crawl instead of the commonly used version 'Mr. Obama' FoxNews is scum as usual ;)

As marmar says below, the New York Times guideline is the first time he's referred to as President Obama, and subsequently as Mr. Obama. No president has ever complained about that. That's what all the real networks do as well.

I think it was a deliberate decision NOT to call the president "Your Honor" or "Your Excellency" or any other exceptional title.
The United States of America has has ALWAYS tried to distinguish itself from monarchies and phony despots who endow their leaders with "supernatural" powers.
I think "Mr." is just fine.
